Yes there are differences between the V5R1 and the V5R3 machines that may affect runtimes and/or test results. What order your logical files were restored to the V5R3 machine was quite an interesting thread earlier this week. Any use of CPYFRMIMPF or other taunting of the strict CCSID requirements of V5R3. But, if you have to support multiple levels, the way you are doing it is ideal. Because you'll catch any V5R3 surprises before it goes into production if (and I know that's a big IF in your situation) you ever upgrade your production machine to V5R3.
