Depends upon what you're going to do with the images. If you're going to print them as AFPDS, you might want to store them as IO:CA. Of course, converting them to viewable formats is going to be fun ;-) If you're just going to store them, I'd use GIF's with a very small color palette unless you're scanning photographs, in which case I'd use JPEG.
