Can anyone suggest/help on how to go about this.

We had trouble with AS400  to Mainframe FTPs appending the directory name
to the dataset and this was cured by adding the statement:
CD "''"    (that's CD double quote, 2 single quotes, double quote)
This statement was placed before the SITE statement.  It  changed the
directory to the root and then nothing was appended to the dataset name. 
Maybe this would work in your case.
