Are you specifying just the remote server when you add the directory?
First-level directories are not persistent across IPL's.

If you were to specify:
/QFileSvr.400/RemoteLocationName/
This should not persist between IPL's.

If you were to specify:
/QFileSvr.400/RemoteLocationName/Directory/
This should persist.

Is this the case?
