Zak,

The 6512 will support both RAID and mirroring for drives attached to
that controller.  The MFIOP (CMB01 - 9162) will only support mirroring
or no protection.  There is really no relationship between the two, so
adding the 6512 will have no effect on being able to RAID your four
internal slots.

So no, you have not missed a cable or something, it is working as
designed.  Generally speaking, most 5x0 systems will have mirroring on
the internal slots and RAID in the expansion areas.  Because you have
maxed out the 6512, you're best off living with what you have.  If you
add another RAID array, then you could move the extra two drives from
the internal slots into that array to get additional capacity.
