I am using CA Express V4R4, so I don't know if this applies to your version, 
but...

In the file transfer, if you click on the Detail button next to the name of the 
PC file you are downloading to and then click on the Details button next to the 
file type drop-down box, there is a check box to indicate whether trailing 
blanks should be truncated or not.
