Chris, I've run into a similar problem, and it had to do with some other (Windows) software running that was doing some kind of keyboard trapping. For example, it works in windows because windows has a lock on that key and does not send it to the emulator. In our case it wasn't the CTRL key but one of the F keys. Very annoying.
