Try BlueZone FTP and use the Initial Commands entry to create a script.
When BlueZone FTP starts, it will execute all of your commands and file
transfers, then shut down.  You can also use it from a command line embedded
in a DOS script.  BlueZone FTP is free for commercial use and is available
at www.renex.com .  It also has some nice AS400 specific features.

Then next release (free to registered users, registration is free also) will
include a timer for timed uploads and downloads, and SOCKS support.
