This is true, but it's probably a small "price" compared with having to re-invoke the program, open all the files, etc. Not to mention the cost of closing the files in the first place. In general I always try to Return with LR off, and if any initialisation is needed to do it myself. One other comment - the cost differential is smaller with ILE programs since a Return with LR on - while it closes the files etc. - only "pretends" to remove the program from the activation, so it gets fired up faster on the next invocation than an OPM program would.
