We are doing this two ways. We use the Oracle Gateway to the AS/400 which basically lets you see AS/400 files from within Oracle. To an Oracle application, the files appear as Oracle tables. This is obviously very flexible, but it is also very slow. It does OK for interactive applications, but for batch transfers does not work well. To do batch transfers we have written RPG programs on the AS/400 to create flat files which we then FTP to the Oracle server. We then use SQL Loader to load that data into the Oracle database. This is more up front work, but is much faster execution for regular file transfers.
