I cannot help you much on this one I am afraid, I never needed to dive into ECCA sources. Normally MAPICS always uses the same function (something like AXZX40) to retrieve exchange rates at a given date (= one of the parameters). Maybe ECCA has "overridden your override " by calling it after your program? I am not much into IFM but I can imagine if you are abso sure you only have problem with 1 file and only during the conversion: post process this one file. Some support input on "how dangerous is this?" you would have to get from somebody else I am afraid. You should take care not to create a corrupt or erroneous database if you modify anything.
