Instead, do this: cd /foo/tn5250-new diff -ur ../tn5250 . The idea is that the files get listed as src/scs.c, src/scs2ascii.c etc instead of tn5250-new/src/scs.c Optionally, just use CVS to generated your patches with: cd /foo/tn5250-new cvs diff -uR > mypatch.diff
