The fonts in xterm's menues and the default font are determined by X resources. You can have user's resources in $HOME/.Xresources or $HOME/.Xdefaults. If you have no font resources defined there, look at /usr/X11R6/lib/X11/app-defaults/XTerm for resource names '*fontMenu*font' and '*VT100*font'. These define the font menu. The default font ist specified by resource 'XTerm*VT100.Font'.
