For some time there has been a debugger available for Java and everything - check out this KnowledgeCenter link -

Even if you don't have 7.2, this applies - the IBM i Graphical Debugger has been around at least since V5R4.

It is very similar to the debugger in RDi, which also can be used, I believe, for debugging Java on i.

I don't develop with Java, so have never tried either of these.
