What version of Java are you running? As of Java 5, the
ProcessBuilder.start() is the proffered method.

That said, there are much better was to invoke native IBM i programs.
You can use the Toolbox or stored procedure calls. These work much
better and are much cleaner.

If you're set on using the Runtime.exec(), I think you should be able
to do something like this.
Process process = Runtime.getRuntime().exec("system FOO/BAR XYZ 123
'this is a test' 'I like spam'");

BTW, that is untested.
