Any ideas would be appreciated. What tools have helped people the most,
whether WAS 6.1 tools, open source tools, or 3rd party tools?

I am very interested in hearing your experiences in what helped you, and
what did not. Especially if iDoctor could help.

If you still have the issue, the WSDCi 7.0 - as I've understood it - can
profile Java applications on the AS/400 if you install some libraries on
the CD. This might help you to get a Javacentric view on the application.
