I don't run Hibernate on the iSeries, but have it in an medium sized app I wrote awhile back (about 125 page app), and I have a love/hate relationship with Hibernate :-) What version of Hibernate are you running? What version of the JDK do you have running on your iSeries. What version of Tomcat? Is it specific types of queries/sql commands? We have run into a real puzzler in a deployed application that stopped functioning "mysteriously" after restarting Tomcat. I won't burden the list with the details unless there is someone who is running a Hibernate app on the iSeries.
