There was a problem introduced in 5.1.1.3 (and fixed in 5.1.1.4) for disappearing apps. The entries for the applications were disappearing from instance_root/config/cells/cellname/nodes/nodename/serverindex.xml file which caused the applications to appear to be uninstalled. Adding the entries back in (or restoring file from a backup) takes care of the problem. This has to be done manually (i.e. no PTF will "fix" the serverindex,xml file - just the bug with removing the entries is fixed). Once you have fixed the serverindex.xml file, you should apply the latest group PTF for WAS-Express 5.1. Yesterday, for the second time in as many months, the server restarted, and when it did so, it "forgot" all the installed applications. By "forgot" I mean not only that the applications weren't running, but that they weren't installed. We we go into the admin page for WebSphere the applications are no longer listed -- as if they'd be uninstalled.
