Methods are not shown in VAJ EE 4.0

I imported classes with a number of methods into VAJ but I can not expand the 
class to see all the methods (under project pane). Some classes list one method 
and some list a few. Because I can not see the methods I can't set break point 
to debug them.
Why some methods are hidden?
