Are these obsolete databases?  Just delete them all?
as400hlp.nsf - Domino for AS/400 Help (content seems based on 4.6.  There 
is a copy in the HELP directory.  Although that one is only R5 and not 
R6.)
nndilock.nsf - Directory Sync Locking
nndilog.nsf - Directory Synchronization log
nndirsyc.nsf - Directory Sync Configuration
nninsrv.nsf - AS/400 Domino Servers  (a rather incomplete list of 
WRKDOMSVR)
nnslinst.nsf - Domino for AS/400 Single Logon
readas4.nsf - Domino for AS/400 Release Notes (content seems based on 4.6. 
 There is a copy in the HELP directory.  Although that one is only R5 and 
not R6.)
readme.nsf - Release Notes:Domino/Notes 4.6.6  (Note:  There is a current 
copy in the HELP directory.  Apparently one in the root data directory is 
a fluke.)
readmec.nsf - Release Notes:Notes Client 4.6.1  (Note:  No HELP directory 
copy.  Sometimes there is a doc directory copy, but that is still at 4.6 
also.)
readmes.nsf - Release Notes:Domino Serv. 4.6.1  (Note:  No HELP directory
