Sounds like on System A you are using a CL program to initiate the pass through and that on return you are attempting to vary off the line/controller. If the connection is local (over the LAN) why bother to vary off. If the connection is remote (dial up) then after the last pass through session ends, the line will automatically vary off after a short time (~ 1 minutes). That is how it works on our customer dial up connections anyway. As long as there are active sessions across the line (pass through, SNADS etc) the line stays active.
