Mark,

What those two flags do are;

Affect shop order - updates receipts against the shop order and allows for
actual cost capture.
Check shop order - uses the shop order field in INV500 to check for a valid
shop order.

There are several questions that I have:
1.  How are you posting production receipts and which transaction effect?
2.  What do you want to happen when you post production receipts?
3.  Do you use BPCS CST application?
4.  What version of BPCS are you running?
