There is a relatively simple mod that can be made so that if you mark a purchase order line for an outside operation as completed, meaning that no more items are going to be received against that particular purchase order line, it will automatically mark the corresponding shop order operation as completed, therefore causing the shop order to close automatically when you run SFC900 or CST900.
