In Preferences>Remote Systems>Files you can set a file to be binary
instead of text and then nothing should mess with the line endings.

Correct.

What editor does your client use? Lpex, Text, Html? If it is not the
Lpex editor I would enable "Show whitespace characters" on "Preferences
- General - Editors -Text Editors". Maybe that helps to figure out when
the line feed characters are changed (loading, editing or saving).
