Yes that is what happens.  The monitoring of your message queue is a 
separate thread than the UI that lets you define and work with filters. 
Since the monitoring of your message queue allocates it, you cannot delete 
messages from it in any other job, including the filters.

There is an option to just have the monitor process remove the messages as 
part of delivering them to you, which somewhat takes care of the issue, 
but I would probably only use that with email delivery if you care about 
the messages, since it would be easy to dismiss a dialog message 
accidentally.

I've installed the Message plugin. I am receiving messages fine but when I
try to delete a message, it indicates that my message queue is allocated 
to
another job.
