You should be able to do this.   Were you copying directories that contain
jars are just jars themselves?   Does this work for other cross-system copy
scenarios?

I am attempting to copy a bunch of jar files from the IFS on one iSeries to
another, but I get an error (Operation Failed. File system input or output
error. Details->Message reported from file system.)  If I copy the jar
files
to my PC first and then to the destination IFS it works just fine.

Any suggestions?
