You could define a named indicator EndOfFile, and set it to %eof(filename) after each read.

Then instead of checking %eof after your select, check EndOfFile.

Something like this:

Select
when cond1;
read file1;
EndOfFile = %eof(file1);

when cond1;
read file2;
EndOfFile = %eof(file2);
etc
other;
read file3;
EndOfFile = %eof(file3);
EndSl;

IF EndOfFile;
etc
