Could this be a matter of the debugger pulling the source from the WDSC cache (or and iSeries Project) instead of from the server? You can get at some settings by right-clicking the active debug session in the 'Debug view', and choosing 'Edit Source Lookup'.

This is always really confusing to me, so I'm not sure I'll be able to help find the right source using that dialog.
