Now here's the gotcha. Let's say that SystemA and SystemB actually point to
the same system, but are defined with different/multiple names in ACS to
help end-users identify legacy NetServer share names. Is there a property in
ACS that would allow me to override the Initial Directory on a per-system
basis? I know this is an odd request, but it seems reasonable given the fact
that each system could have it's own properties file in ACS for settings
like this.

We are on the final stretch of removing the last few mapped drives to a
system with NetServer, but some users had multiple shares mapped that
pointed to different IFS paths. IFS permissions for the user are already
fixed, so I'm not worried about them browsing around the IFS. I just wanted
to help ease the transition by defining multiple "Systems" that had the
names of their previous shares, but with different Initial Directories. The
NetServer share names don't match up with their actual IFS counterparts.

I could just tell them that they need to learn the folder paths for those
shares on the IFS. The majority of those shares are under one folder. Then I
could just set that path as the default and have them learn the folder
names.

Sure it is. It actually comes from the default directory on the user
profile that starts the session. Set it to "Home Directory"

Directory > Specify a location.
