Not sure if you're open to commercial options, but our Automate software can:

-Connect to the box
-Run shell scripts and process results. In your case that would be running whatever Progress utilities are there.
-Turn around and send or receive files via FTP/SFTP/FTPS
-Then kick off the IBM i processes to import that data and monitor the whole thing end to end.

Think of it as CL programming for Windows.
