When I initially set up JDBC (via Scott's JDBCR4)I put the drivers
in /QIBM/UserData/Java400/ext.

I am now having to move the files out of that structure but am not sure
the best way to reference the JDBC extensions (MySQL and MSSQL drivers).

should I 1) change the classpath envvar to add my new path? should I
change the *SYS, or will I need to change my *JOB before i invoke JDBC?

I use CLASSPATH myself. If the classes will be used system-wide, add
them to *SYS. If it's possible that some jobs need SQL Server 2008 and
some need 2010 drivers, then modify the CLASSPATH of the job as needed.

2) find where I start the JVM, and add a "java.ext.dirs" PROP parm?

I wouldn't do this. java.ext.dirs is intended to extend Java rather
than to enhance user code.
