Permanently applying PTFs prior to the upgrade continues to be important due to DASD considerations. You may have temporarily applied PTFs which contain Integrated File System stream files and these stream files will not be automatically removed after the upgrade (as opposed to PTF save files which generally are removed if you are using Operational Assistant Cleanup support for system journals and system logs). In some cases this has represented a significant amount of DASD being tied up unnecessarily. Starting with upgrades FROM V5R3 the system will remove stream files associated with V5R3 and later PTFs but as you are upgrading TO V5R3 these stream files associated with prior release PTFs will continue to exist on your system. Even after going to V5R3, and the above consideration no longer applies, it will still be important to permanently apply (or remove) temporary PTFs in case errors occur during the upgrade process making certain PTF control information no longer accessible to the system (preventing cleanup in some situations).
