Yes true, and no not true. Technicalities... i.e., starting the controlling 
subsystem generally runs the startup program, so in a sense they have some 
equivalence (minus the fact of the state of the controlling subsystem although 
it's possible for a startup program to handle that as well).

Lots of good comments about the two already, so I won't cover the common 
differences. I just want to mention a specific technical point that I've seen 
the effect of at one site.

Technically speaking, starting the controlling subsystem does _not_ run the 
startup program. What happens more accurately under default conditions is that 
the QSTRUPJD auto-start job entry activates and that causes a call to 
QSYS/QWDAJPGM. That program retrieves the QSTRUPPGM system value, and if the 
value contains a program name, calls that program. (Maybe transfers control, I 
haven't checked.)

If the QSTRUPJD auto-start entry is removed or changed or whatever, the program 
in QSTRUPPGM might _not_ be called at startup time for the controlling 
subsystem. An entirely different program can be called.

It depends on configuration. Of course, I've only seen or even heard of this at 
one site, but we sometimes forget that just about everything can be changed. 
(Can really confuse you the first time you see it.)
