I've had the same thing with clients who don't regularly IPL their AS/400's.
When the writer is ended and then restarted (as would have happened when you
swapped controllers) they get a verify alignment message.  Not being
familiar with it they answer "G" after checking to see that the printer is
aligned - the logical thing to do.  But until they answer the message with
"I" it just keeps coming back with every spooled file processed...  However,
if you do IPL your machine regularly, then this might be something else,
although nothing else comes to mind right now.
