Check the message description for the messages that are being auto-answered:
   WRKMSGD CPAxxxx QCPFMSG
and see what the DFTRPY is set to.  Also check the job description for the
job(s) that issue(s) these messages, and see if it's set to INQMSGRPY(*DFT).
My guess is that the default action is being taken.  Note that this (default
reply) will also happen if a message that needs a reply is removed from the
message queue.
