Proper?  Well that's to be debated,.. personnally, I'd do as you implied.

1. Retrieve the source into your company's primary source file.
2. Recompile it into a non-IBM system library.
3. Change the QSTRUPPGM system value.

Doing it this way, keeps any system changes, (eg. PTF's/upgrades) from 
clobbering your program.  Also allows you to compare or implement any 
changes gracefully.

I am in the process of setting up a new system & I want to configure the
startup programs.

I understand that the default startup is QSTRUP in QSYS.  What is the
proper way to customize this?  Retrieve the source & recompile, change
SYSVAL, etc ?
