I ran into that problem at least 5 years ago in the IM GLI and I believe it was never solved. The problem is not that the INVTXN file has a limit. The problem is that if you do not summarize the transactions and you create a GL entry for each transaction (since the history behind the summary is lost), that is when the resulting IM Journal may run over the 99,999 sequence number. I do not know if this problem exists in the IFM world (what is the Journal ID field size) but DEFINITELY it is still a problem in the AM/GL application.

The only solution is the one that you described - processing transactions more frequently (weekly, bi-weekly or daily) thereby creating a new Journal Reference Id for each week/biweek/day.

We both know that there is probably some other solution available but I do not believe MAPICS was able to resolve it. For them to be able to replicate it, they would have to create over 100,000 transactions themselves (in test).
