Putty (we use it for ssh mostly) has selectable  keyboard settings (see
below) for putty ver. 0.51 that is.
Have you tried all the possibilities?

Have you tried the different settings in Putty Configuration -> Terminal ->
Keyboard for Function keys and keypad?  Are you exporting your TERM=5250 ?
Putty probably changes that to xterm.
