Let me take a swing at this form the PHP perspective :-)

1) Zend Server fully supports the library list for program and database calls in a PHP application.
2) There is one thing you may be missing here. Most, if not all, Ethernet interfaces on an IBM i can support more than one IP address. This gives you greater flexibility if you want to organize sites using DNS, etc. But, the Apache server also support Virtual Hosts and Alias. I would recommend reading up on those in a handy Apache reference book or check out Chapter 5 of this redbook: http://www.redbooks.ibm.com/abstracts/sg246716.html
3) Like Aaron says, you can set this up a variety of ways.

Just some questions about whats the industry conventional wisdom on the
following:

1) Should programs that are called thru the client URL be in a special library, or can they just continue to reside in the normal library list?
2)I understand that two properties make a server instance unique, the host name, and the port. We only have on iseries(host), So I guess we will be depending on the port to make server instances unique. Correct?
3) How are instances usually setup, according to applications like accounting applications, insurance applications etc?
4) Would appreciate knowing about a manual that might answer some of these questions.
5) Would appreciate knowing some questions I should have asked.

Will appreciate any help you can provide.
