I have had in the recent past a problem with my cache filling up. I usually see the yellow triangle badge show up when that happens, even for file spec lines. I just cleared the cache located here, [Window -> Preferences -> Remote Systems] -> IBM i -> Cache and [...] -> File Cache.

I noticed with copy books it was having troubles loading cache data for those with a name that fell at the end of the alphabet.

I do not recall if this was a 9.1 or 9.1.1.1 problem I had as I am still on 9.1.1.1 and I don't see this problem anymore.

Buck, the /copy didn't seem to fix it.
I closed and deleted my "working" copy of the program source from RDi, then renamed my copybooks (both of them used by this program) so it would have to fall through to the Production copybooks to find 'em.
I made a new copy of the Production program source into my source file.
Opened that copy with RDi, and get an outline.
Opened the Production program source in RDi, and no outline.

(remind me to rename my copybook sources back to what they should be)

Check for yellow triangles with exclamation points on the left. These
indicate a syntax error that the live parser couldn't work through.
I'm on 9.5 but I recall issues with /copy members in earlier versions.
The point of that being this: if there's a /copy in your library
that's different to the one in the production library, that might be
the difference.

Sometimes I can find the cause by running the verifier, but in this
case, the verifier only shows two sev 20 errors that are bogus:
"Keywords DFTACTGRP, ACTGRP, or USRPRF are not allowed." (I get this
routinely in
v9.1 from the verifier for SQLRPGLE members that compile fine).

I used to be plagued by this, but Barbara (at least I think it was
she!) posted on this list to add *CRTBNDRPG as a condition name to the verifier.
