I do the same thing, works fine and changes the library list of the job in
which all the work is done, as you are wanting. My dumb little tool stores
and "restores" library lists, so I can use it from the command entry window
when I switch projects while connected (like SETLIBL LIBL(PAYROLLDEV)). I
use only a single connection.

Buck's right, the initial command only runs during initial connection (just
like your initial program on a profile only runs when you begin a job).

Disconnect and reconnect your Connection. The initial command is only
run when the Connection is first started.
