I have found an alternative way to add source into my i project, which is via the Remote Systems view and this seems to work.

I don't know if this has any bearing on the issue but we are doing a massive rework of our application so we are importing the source from the old version, into an i project with the development library of the new version of our application as the associated library. I am therefore using one connection to import the source from and another for the i project.
