One of the idiosyncrasies is that I can't figure out how to get rid of the marking (added/deleted lines) now that I've done my compare and I'm satisfied that I don't need to make any changes. I tried Refresh, but that didn't work. Nor did 'Remove messages.' Ultimately, I closed and re-opened the member from the iSeries Project Navigator.

Yes, I checked the help :-) Edit, hover over Compare to file, press F1. I notice there's no simple way to send feedback to the documentation team to tell them that it'd be a wonderful addition to describe how to remove the 'add/delete' styles that Compare applied. I suspect that Edit -> Compare to file is a WDSC thing and not an Eclipse thing because I can't find it in the online documentation, and the option is not available for Java source.
