Hey Joe,

I don't recall this ever happening to me, but you could try some of the
following:
1. Select all the projects and refresh.
2.  Try "Clean"ing the projects (from the Project menu)

I haven't ever had the References not work (as far as I know - yikes!),
but
when doing searches I have been bit by the Scope section at the bottom
of
the Search dialog.  For instance I may have the wrong 'Working set'
selected
and then it wouldn't search in the project I am expecting it to.
