What you have said is the same with my situation.  I am curious to know if
there are any eclipse errors being thrown behind the scenes that could help
determine the problem.  I will monitor the error log the next time this
happens to see if that might lead to the resolution of the problem.

I've experienced this too with local files.  The first time I open a file,
RSE copies the file into ~\workspace\RemoteSystemsTempFiles\LOCALHOST\c\...

Thereafter, reopening the file opens the version in this directory rather
than the one I expected.
