I have the same problem. At first I thought it mostly happened because of
crashes, but then I noticed it happened outside of crashes.

I have toyed with all of the different settings I know about without any
success.

Subject: [WDSCI-L] RSE isn't accurate at startup

When I start WDSC the filters in the RSE view are not displaying the
contents of the objects accurately. The filters display source files in my
library with the ones I am working in expanded to show the source members.
The list of source members doesn't display alphabetically and contains
source members that don't exist in the source file anymore.
Today, one of the source file lists contained a source member from another
source file. Right clicking and refreshing corrects the problem and it's
fine for the remainder of the day. The next morning I do it all over again.

I'm running 6.0 with the latest updates but I'm pretty sure I had this issue
with 5.1.2 also.

In preferences workspace, Refresh workspace automatically is checked;
workspace -> startup and shutdown, Refresh workspace on startup is checked;
Remote Systems, Re-open Remote Systems view to previous state is checked and
I checked Use cached information to restore Remote Systems View a day or two
ago.

Does anyone have any ideas?
