Preferences are generally stored in:
workspace\.metadata\.plugins\org.eclipse.core.runtime\.settings
So you should not have lost any preferences (unless you cleared or used a
new workspace)

In the future, you could try clearing only the following folder to see if
that helps:
D:\Program
Files\IBM\Rational\SDP\6.0\eclipse\configuration\org.eclipse.osgi\jxes

Also, my instruction below contained a small typo:
It should be:
c:\Program Files\IBM\Rational\SDP\6.0\rationalsdp -clean

NOT

c:\Program Files\IBM\Rational\SDP\6.0\rationasdp -clean
