If you want to segregate your work by project, consider using the
iSeries Projects Perspective instead of RSE.  I've been using it
exclusively for about 6 months in V5.0 and find it pretty easy to use.
It will allow you to import source members to your desktop for offline
work.  You can also see easily which source members belong with which
projects.  You can assign tasks to the project, source file or
individual members (I use these as reminders to run SQL statements to
load files, etc. when implementing changes).  The help text explaining
it is pretty straightforward (IBM did a nice job here).  If you would
like additional information I'm sure several people here are using it or
I'd be happy to help offline.

I also use the green screen for many tasks.  I don't think it's a
failure of mine or IBM's...just the evolutionary process.  Over time I'm
sure more tasks will become easier to do in WDSc (imho).  This is a
great thread...I had forgotten a couple of the tips presented (the mind
is the first to go...after the hair).
