I had also posted this question to an IBM newsgroup and was it was suggested
to export to a War or Ear file and import that into the 5.0.  I'll give it a
try, but I would suspect that the folder naming would be the same as 4.0.

It would be nice if IBM had built in a better mechanism for Import/Export
between the 4.0 & 5.0 versions..

They have an import External Project into Workspace, but I could only get it
to work once.  It wouldn't retain the project name that I was importing to,
therefore wouldn't let me proceed.  The one time it did work, it kept the
4.0 folder naming conventions.
