Folders, stream files and the IFS are a big source of confusion to a lot of
us.  

Folders provide two basic functions: 
1) Old-fashioned Shared PC disk storage (shared folders)
2) OfficeVision support.
Folders are old-fashioned, have their own security, save and restore
commands and are slow.  Commands to use with folders include
CPYTOPCD/CPYFRMPCD, SAVDLO, WRKFLR, WRKDOC.  RPG programs cannot read or
write to a folder without using API's.  These API's are not hard to use, but
are not the same as doing a CHAIN to get a specific record.

Stream files are typically (not always) stored inside a directory called
QOpenSys.  Stream files can have long file names and are case sensitive.
RPG programs cannot read or write to stream files without API's.  Commands
to use with stream files include: WRKLNK, MOV, CPY, CPYFRMSTMF/CPYTOSTMF.

The IFS is a new way to look at all the disk storage on the AS/400.  It is
similar to a Unix machine.  The root (or lowest level) contains all the
other file systems.  Their names are:
QDLS - folders
QSYS - traditional library/file system
QOpenSys - Unix-like file system

A good place to find information on these file systems is in the OS/400
Integrated File System Introduction manual, SC41-5711-02 (V4R3)

For your task, ftp is probably the best way to go.
